Do thoughts only exist as patterns of nerve connections in the brain? Same thing for the soul then. :)

"Thought" is an idea, plan, conception, or opinion produced by mental activity. It is obviously produced by analysing, associating-baking different bits of information recieved and stored in a special unknown "brain language" capable of retrieval in the form of words of cognizable language. Once we arrive at a "thought" phrased by the words of a language, the brain stores it in "his own language" with specific tagging and links whereby we can retrieve it-recall it for conveying orally or in writing to someone else, or executing it in which case it will be relayed to nerves in the neck area.
[and they will retain a copy of that act they relayed to the concerned body parts for execution-a very accurate and detailed scroll].
So "thought" is not but a tangible-physical reality. It is the "thought" that eventually makes or breaks a man.

One can also see thoughts as whatever is in your mind. Daydreaming for example would be thoughts. Thoughts would be a vibration of energy that emanates from you, causing an effect like any other force. This is the way you can affect your circumstances through thinking.

Your brain waves are confined to your head. They don't emanate any "force" that can cause an effect in the natural word. It would be like saying the beating of your heart, which is no more than electrical impulses more "forceful" than the brains, could somehow cause and effect in the natural world.
If you think hard about something and it should happen, we didn't have anything to do with it. It's God alone who decides and causes effects to come about.

Yes sir... what you are saying is partly true... but perhaps not the whole truth. Actually I'm not talking about brain waves here... they are, as you say, a phenomenon of the brain... actually I'm not talking about the brain in the first place... but the mind. Anyhow, let's just leave it like this. Allah is merciful and great... these other things are just details. And yes, Allah alone causes effects to occur... just like our typing here. Allah's ways are richer, more amazing and abundant that we can comprehend. Things that "science" haven't "proven" or have "consensus" on isn't necessarily fake. A great deal of the scientific community laughs at e.g. acupuncture.... Earth was once flat... etc etc.. let's keep an open mind. All doors, and their keys, belong to Allah.
